Coral Health Monitoring Method

For those of you who are actively involved with coral health monitoring.  I 
am interested in finding out by what method are you attempting to assess 
coral health?  One example would be: by using video transects we determine 
percent cover, and species diversity while monitoring pH, salinity, 
temperature...etc...
