Hello Steve and Emma - 
from the description I would bet it is some form of anoxia and/or toxicity event. Was the weather unusually calm and warm lately perhaps? Any plankton blooms in the vicinity? 
Anyway, I don't think it is disease (would not affect so many diverse creatures), so probably no need to disinfect dive gear.
